Data Analysis - Alternative Software

	Affymetrix data files (.cel, .chp, .txt) can be imported into GeneSpring. If you are interested in obtaining access to GeneSpring for analysis purposes, please contact the Bioinformatics Research Center.
	dChip (DNA-Chip Analyzer) is a free program designed for statistical analysis of Affymetrix GeneChips^®. Two helpful references on dChip: "Model-based analysis of oligonucleotide arrays: Expression index computation and outlier detection" (Li, et al) "Model-based analysis of oligonucleotide arrays: model validation, design issues and standard error application" (Li, et al)
	Affymetrix provides information and help in selecting the correct tools to analyze GeneChip^® data on the Compatible Software page on the Affymetrix website.
	The MCF provides access to a web-based server for users to utilize the Insightful SPlus ArrayAnalyzer. Users can access their MAID files on this server. This software is also available from Insightful as a stand-alone desktop version. Please contact Insightful if you are interested in the desktop version.
	BIOConductor (RMA Analysis) is another free program for analyzing array data. Please contact the MCF if you would like your data run through BIOConductor or would like more information on this free software.
